The problems I have are not so much with transformation of layers and sets, more with toggling visibility of layers
on early frames then affecting all later frames. I think there's an option to override this but I can't seem to use it properly.

whenever you create a new layer it will be visible throughout the frames. A little tip go to frame 1 of your animation - Create your new layer then switch off it's visibility and then go to the frame you need and you can switch the visibility back on without effecting other frames saving you time. If you are duplicating a layer, switch off it's visibility before you duplicate and then switch on the visibility of the newly copied layer - that way it won't affect other frames.
